What are the two boxes to the side, labelled with “+1 Resist” for? Is it just meant to keep track of bonuses to Resist rolls?

Yes. That’s for the bonuses you get from the origins traits or other sources.

Because characters are often traded around (people play different chars on different missions) and there’s a lot of sources of these bonuses, they’re put there for convenience/reminders.
